When you say there's no time (time does not exist) you need to imagine something where everything happens concomitantly or nothing ever happens. Those are the only possible cases where you can't define time. So... don't have Ross wake up 2 eons before his alarm goes, and don't say the source code was lost 14 billion years ago.
When you say they're omniscient, mean it. Don't tell us Randie knows how a Java programmer works just to tell us later that Boris hasn't figured out the Heaven is time-less (especially when Boris uses his omniscience). He would also figure out (Boris) that the cloud is the hardware before he needed answers from Ross.
While the open-source/closed-source, heaven/hell, Sallman/Linus paradox can be clarified later on... (and I can't wait to see how) the problems above are real inconsistencies in the story.
